In 1998, Swastika married Promit Sen (singer), son of Rabindra Sangeet singer Sagar Sen. They have one daughter, Anvitha Mukherjee. The marriage was unhappy and lasted only two years. Swastika accused Sen of physically abusing and molesting her when she was pregnant. According to her, Promit filed for divorce in 2000 but later changed his mind after seeing her success in the entertainment industry. The couple divorced in 2007.

Swastika Mukherjee started her acting career with the TV serial Devdasi in 2001. She then acted in the TV serials Ek Akasher Niche and Protibimbo. In 2001, Mukherjee made her film debut with the Bengali film Hemanter Pakhi. She then acted in films like Mastan, Criminal, Kranti, Take One and Saheb Bibi Golaam.

- In 2000, when Swastika’s husband Promit Sen filed for divorce from her, Mukherjee accused him of being cruel and abusive. However, the actress later admitted that she had only lied to the media for publicity. She even withdrew the case she had filed against her husband and her in-laws.
- In 2014, Mukherjee attempted suicide and blamed her boyfriend, Suman Mukhopadhyay. Later, the police detained her then boyfriend, Suman Mukhopadhyay.
- In the same year, she was embroiled in controversy for stealing gold earrings worth Rs 12,139 from a jewellery store in Singapore. The owner demanded that she either pay for the jewellery or return it to him. The owner did not lodge a formal complaint against her.
- Ahead of the release of her film Shibpur in April 2023, she accused the film’s producer Sandeep Sarkar of sexual harassment. In an interview, she said that Sandeep and his associates sent her threatening emails asking her to cooperate. According to Swastika, they claimed to have her nude and morphed pictures and threatened to leak them online. She said,
He also threatened to drag me before the police chief, the chief minister and others. Now I have no idea what this ‘cooperation’ means.”
